Matias Messi, 35, told a security guard at a private fishing club he had cut his face after colliding with a sandbank near his home in Argentina.
But he was tracked down by police after prosecutors found blood all over the boat and a firearm on board.
He has been arrested for possession of a firearm. He is awaiting an operation for injuries including broken jaw.
Dramatic pictures revealed in local media show blood smeared all over the front of the motorboat, which was deserted at the fishing club in the town of Fighiera.
The gun was discovered by cops on the bloodied vessel. Blood was also splattered on the deck in the mysterious incident yesterday afternoon.
Messi, who cheated death in a car crash three months ago, is said to have driven himself to a health centre for treatment.
Last year, he was ordered to teach football as part of a probation order after being caught with gun in his Audi A5.
He was also ordered to stay off drugs and drink and pay a fine of around £414.
According to reports, two cops were left slightly injured after Messi was stopped on October 3, 2015.
It was not the first time he had a run-in with the police - in October 2008 he was arrested for allegedly having a loaded gun in his belt.
And in April 2011 he survived an assassination attempt by diving for cover as a gunman on a motorbike sprayed bullets at his house.
Matias is one of Lionel's two brothers - Rodrigo. who is also older than the Barcelona star, and a younger sister called Marisol.

After Jude by Dashia. Chapter 9

Jessica my sister could be a real pain in the butt, sometimes, I thought she was meant to have been Fatima's sister. It was my fourth day back home in Abuja and she'd refused going back to school so she'd be with me... She could be sweet too. We'd done all the house chores and since Almighty NEPA wanted us to know they were our superiors, we stayed in darkness. My mum was asleep and my dad had gone to work. So as not to feel extra bored, I played Black Eyed Peas' 'I gotta feeling' and the girl kept jumping and dancing like a monkey. My brother had had enough and begged me to stop the song as Jess wouldn't just dance but sing along with it. "Please... if you love me as much as you claim... Stop this song." He begged. I shook my head with so much emphasis. "No." "Watch and learn baby." She said dancing towards him in a strut. "What does he want to learn in your monkey dance?" I asked her. "At least...

After Jude by Dashia. Chapter 6

I stood in front of the mirror and combed my hair. I'd made time to go to the market and get an all black gown, that was what I was wearing for the burial today. It was five already, I wanted to catch up with Jude's family at home before we went to the church for the burial mass. Fatima was taking her bath. She'd been with me since the day I told her about Jude's death. I was glad she stayed with me, she made everything better. I looked at the person staring back at me in the mirror. I'd changed, I looked different. I put my hand on the mirror to touch my face. There were bags under my eyes, lack of sleep and lots of tears. My nose was red, the sides had begun to have tear marks and the bridge even looked soft. My lips were down turned and unhappy. I was a very beautiful girl, my face was always bright, I seemed to glow at times, but this person that stared back at me was a ghost filled with bitterness and anger and regret. And pain. I wanted to cry but I didn...

If it were, everyone would be in perfect mental and physical health. By now, we all recognize the direct connection between mental and physical wellbeing.
